There are two main departure points for trains to Machu Picchu:
Cusco (Poroy Station): This train station is the closest to the city of Cusco, but service is limited. Travel time: 3 and a half hours.
Ollantaytambo (Sacred Valley): This is the most popular departure point, with a lot travel departures. Travel time: 1 and a half hours to Aguas Calientes (Machu Picchu town).
Most visitors start in Cusco and transfer to Ollantaytambo by private car before boarding the train.

Arrive at the station at least 30 minutes before departure time.
Stay overnight in Aguas Calientes if you want to enter Machu Picchu at sunrise. but make sure your entrance is for the early morning.
